However don't many of the theories conjecture that it was Brook who shot himself on the roof, leaving the real Moriarty alive?

 

That would make the most sense, him being the arch enemy and all.  :P

Maybe Moriarty told Brook that the gun was a fake, intended only to frighten Sherlock, or something of that sort.

I think I'm still hanging my hat on a twin.  Given there were both a Professor and Colonel Moriarty in the books, between that and the twins comment in TAB, I still think that's it.  It's simplistic, maybe too simplistic, but then Moriarty did say that Sherlock always wanted everything to be clever.

It would be another nice jab at Arthur "Continuity" Doyle, along with John's shoulder/leg injury and the whole John/James name screw up from the original.

I think I'm with you, Sitty.  In this year's Setlock, we've actually seen a live person who looks and acts a whole lot like Jim Moriarty, even though we've already seen a very similar-looking person die.  Also, there may have been three brothers.  Valley of Fear mentions a brother who was a railway station master -- though that could have been the Colonel, if he was retired from the military.

In order to take a jab at Doyle, they'd have to name both of them James.

 

I'm still betting their full names are James Robert and James Joseph (otherwise known as Jim Bob and Jimmy Joe).
