Let's list some ideas of things he thinks we've missed.  This is not analyze those things.  Just to list them.  So I'll start:

 

Mary's nursing credentials:  Are they real?

CAM's reference (in his telegram) to Mary's family, whoever or whatever they may be.

 

Mrs. Hudson's past.

 

What was Sherlock doing those 2 years he was "dead"?

Basically, those in charge of the budget choose to gamble in other series in attempt to make more cash cow while on the same time relying on SHERLOCK's worldwide fame to endure in years-long hiatus even in the culture of instant gratification.

The ring on Mycroft's finger, and Sherlock being surprised Mycroft hadn't found a "goldfish" while he, Sherlock, was gone.

It may be a minor thing, but I have always wondered in ASiB, where were the boys when Mrs. Hudson was in the kitchen and greeted the driver of the car ( who saw the man get killed by an unknown means)? She shouts up the stairs-??

I don't know about questions we have never asked about the events that have occurred... but I really want to see how Sherlock responds to the possibility that Moriarty is alive! However, given how TEH turned out, and given how irrelevant it must be to the plot, I'm guessing this will turn out to be another thing we just don't get to see :( Maybe I should write another piece of fanfic... or not.

Lord Moran had ties to Magnussen.

yes, I too have wondered about what that "Cath" meant.  I always thought may she had a dinner date with a friend named Cathy or something.  But it's hard to say.

I hope nobody cares, but for my own reference I wanted to compile what we have so far:

Dear sfmpco, as they say in the British Parliament, I refer my Honourable friends to the points I made in your Sherlock Articles thread, and they just cover HLV.

If we are meant to cover the whole series, I would not stop at mere bullet points but probably write an essay!

Magnussen is referred to as the Napoleon of blackmail, Moriarty is referred to as the Napoleon of crime.

The Jim and James conundrum is still unresolved, Mr Moffat has repeatedly said they are on the case.

Where's TOBY and her perceptive rants when you need her? ( meaning, I need her in this instance).

Somewhere in this place we discussed the point. Mr Moffat mentions the duality in his commentary of Scandal and in one of the extra interviews of S3. In ACD Sherlock there are the Professor (Napoleon of crime in both The Final Problem and TRF) and his brother the Colonel, mentioned in The Empty House, the story with which he brought Sherlock back to life in 1903, and they are both named James. In point of fact, ACD had two Moriarty brothers as school fellows.

I watch the episodes practically on a loop, please, please don't make me use critical reasoning concerning all their plot holes, unless you want to get rid of me, because if I start on a task, even a self-imposed one, my entire upbringing and education have conditioned me to finish it, no matter the consequences.

Talking of which, the most obvious consequences are the liability of Mary and the embryo, and Mycroft having the emergency frequency hijacked to save his brother without the consent of Lady Smallwood and the PM.

Sherlock himself calls them the Napoleon of ...in TRF and HLV.

Moriarty dies in the fall in ACD canon then at some point after Sherlock comes back Moriarty shows up apparently at least for 1 story. From what I've heard, James had a brother also named James. Hence the conundrum.

One of things that has never been dealt with - and S4 supposedly has "consequences" is the fact that Molly helped Sherlock with his 2-yr ruse of being dead - which is why she looked especially startled with the "did you miss me?" statement.  Because if any of his network is still watching, she's is Sherlock's next pressure point for them to go after, and it would be devastating if anything happened to her.

that could be interesting if something does happen to her.  I could see Sherlock responding in a method similar to what he did to the American in ASIB after Mrs. Hudson's attack assuming he didn't end up being too late.  Or he could even respond more severely than he did in Mrs. Hudson's case.  

 

Also could Sherlock be put through somethings similar to what is written in your The Blackbird Sings Again fanfic?  Not necessarily identical situation but some sort of government sanctioned discipline on the home front in the process of taking care of or because of the Moriarty thing.

 

 

(Ok, now I'm really wishing S4 was airing early next year instead of probably filming during that time.)

I can't imagine they'd actually kill Molly off.  I used to worry about that, but then I tell myself... can you imagine the fan backlash?!
